Stop Motion tips please.?

I'm in the process of making stop motion animation - taking photos, adding audio. I've been using Windows Live Movie Maker and standard Movie Maker, but finding the quality of finished product not all that great. I take the pics on a Nikon DSLR, so photo quality is really good. I've recently used Sony Vegas Pro and find I can't render the video with pics and audio as the audio gets messed up. Any tips on good programs to use for Windows or any tips in general… would be much appreciated :-) Plus any tips on uploading to YouTube in good HD quality… I know I'm asking a lot!
